Keeping settings after uninstalling beta

Might be a dumb question, but I can't find any answers after searching around. I had FL 10 installed, along with a beta that expired. I uninstalled the beta using Window's uninstall feature, and some of my settings (I think everything in Options>System, but luckily not my plugin list) were deleted from the FL 10 non-beta version. Is there a safer way to have done that? It's discouraging me from running betas.
