Fixed a lot of bugs in the beta. See my prior post for an updated download. The updated version still requires you to have two different files if you want separate cues though. The cue system is per file.

You are right that switching between videos can be faster than using cues. Although too many videos (like 64) will probably choke the system.

Are you still getting lag when switching between built-in effects? You should be able to switch effects faster than using cues in a video clip.
