Have you at any point tested various USB cables as well as reinstalling the latest USB MIDI Driver for the device?
When this issue occurs is the device still listed and enabled in FL Studio MIDI Settings? You should also check if the devices is still listed in 'Start > Windows System > Control Panel > Hardware and Sound > Devices and Printers', this location may vary in Windows XP.
If the device is still listed in both locations, refer to the debugging log under 'Options > Debugging Log' and check if the controller is still inputting any MIDI data when pressing the keys or using its controls.
