FL out of tune?

I played some notes on FL, and used my KORG Chromatic tuner CA-30 to see what it said. The tuner I'm referring to is a little external analog hardware tuner I use to tune my acoustic guitar. I got interesting results. A basic "C" note on FL Keys or Sytrus, would not show C, but just about anything else. Or sometimes C sharp or flat, etc. Is FL out of tune? Or my computer, speakers, interface, etc? Does a different timbre affect the results on a tuner? Is the tuner out of calibration? Are these two things incompatible?
