Upload (again)

I have no idea why, but it is wanting to upload my entire site. When I set it to remove the media, it does except the zip files. These files do not need to be uploaded. They are on the server. There should be a pop up that asks to skip it or a over write notification for files over 5 megs. I can't upload my site cuz this ftp fails during heavy uploads and corrupts files. I am unchecking the boxes next to them and hitting apply and after the list refreshes, the files are still listed.
