Two Tracks Recording at Once with Guitar

I am recording guitar with Guitar Rig 5. I press Record and select to place the audio clip into the timeline after recording. When finished I have two tracks. One track of the guitar and one track of everything else (all instruments) with guitar included.

Also, the guitar recording is placed into the Channel Track and it plays as it should (by its self with no other instruments included). But when I put it into the mixer on to, say track 15, something else is included and it sounds out of whack. Take it out of the mixer just using the guitar as a pattern and it's fine.

I haven't used FL Studio (latest version) in over a year and I have forgotten how to fix these problems. Can someone help? Thanks.
