Problem is as follows:
Set up for issue:
1. Create automation clip controlling any parameter (I'm using tempo to illustrate the issue)
2. go to your channel list/step sequencer
3. Delete the automation clip by selecting it's channel in the channel list, right clicking and selecting "Delete Channel"
Here is where the problems arise:
4. pause the project
5. set the tempo to any value other than it's previous value (default tempo is 130, so a good example would be to change it to 140)
6. unpause the project
Effect: the project tempo is reset to its previous value (the value used in the now deleted automation clip), in this example - 130bpm.
Will provide screenshots and/or video if needed, however this issue is easily replicated in any version of FL Studio since 12.01 (and potentially before), still active as of 12.5
