There's nothing inherently problematic about multi-track recording on FL Studio apart from workflow issues. The only 2 workflow issues I can see is that:

1. When the Playlist gets busy/full of takes. You can't always predict what track your take will appear on and that can get confusing.

2. You don't get a live preview of the recording painting in and that can feel like a leap of faith....is it really recording? :)

I offered audacity as a free alternative since someone was about to spend money where Audacity is a very nice and simple audio-recorder. BTW: yes all the wav files would line up.

For the record, the most tracks I have ever recorded in FL Studio at once is 8. So I really don't have any experience working on a project with 16 channels coming in from a live band. The reality is that 2 tracks is usually the max you need...mic + guitar.
