There is probably confusion here - the warning window should not appear if you click "Accept".
BTW - you can turn off the newly created notes by right-clicking on the chord and deselecting 'Main notes' - but as I say we will have a look at whether that should have been done automatically when you re-open the tool.
If you use the Rhythm tool in combination with others, the next time you open CPT the midi will be changed.
