PDC messing with timing effects

Hey, I have a issue that is irritating me with FL Studio whereby I have some latency plugins (izotope and N.I) on various mixer tracks which the auto PDC is taking care of to keep those tracks in time. However now I've added these plugins my timing plugin (Shaper Box) on the master channel is out of time ruining the entire song's timing, why is this?
If everything is in sync how can the master track plug ins be out?

I have a lot of tracks in the mix so don't want to have to freeze every track that has auto PDC -super inefficient way to work for me. Any advice appreciated, if these plugins can't work with each other I need to look into getting a DAW or plug ins that are up to the job.
