Crackling/Clipping/Distortion in FL Studio

I recently purchased FL studio as a first time user and I've set it up on my mac laptop with a focus rite scarlett audio interface. I've plugged my guitar in, got a signal through FL Studio, but when I play it crackles intermittently, which stops me from recording anything. I've tried downloading the latest drivers for my interface (though recently brought at the exact same time as FL) and I've also taken a look at my CPU usage (which is minimal) along with memory. I've put the latency/buffer really low (down to 1ms) and it definitely helps, but the crackling/clipping still happens. I'm wondering what it is that I am doing wrong or if there is a step I've missed? The lead is fine, I only use it home and in good condition, speakers are Rokit 8's, second hand from my brother with no issues - any help or insight would be really appreciated.
